Title: Absent from ship

For example....If you were in Alexandria in 1941 and you were out drinking and your ship left the base for an operation and you missed it, what type of punishment should you expect?..... 1, If you had given yourself up to MP
2, If they had had to track you down?

It would probably be extra work and drill plus stoppage of leave for up to 14 days plus loss of pay; if however he was a regular offender, it may be more severe - reduced to second class for conduct for example.   It would not necessarily matter if you gave yourself up or had to be found.

What type of offence would it need to be to be given 90 days in a jerusalem detention centre? Thankyou

 Well there were a wide range of offences which could mean detention: Insubordination – striking a senior officer – wilful disobedience – self inflicted injuries – theft etc and absence as well.

It is possible that it was for being AWOL: for a period of absence over 36 hours, if it was by a repeat offender, or if was aggravated (i.e. there were other offences as well) then offenders could face detention of up to 30 days;   
To have 30 days just for failing to return to ship on time would probably be thought of as harsh if it were a first offence,  but if he was always in trouble etc., or if combined with something else, such as insubordination then it might be considered OK

Would the military have had many detention centres in Jerusalem ?

I am no expert on this, but it would have been run by the Army, and I would not think that there would have been more than one detention centre in the region
